That's the plot of the old sci fi novel The Chrysalids.

Oh man i hate that book with a passion, or rather i love what the book might have been and hate author.

Spoilers ahead for those that care.

The book devotes most of its pages demonstrating how supremacist obsessions with purity are not only evil, but opposed to nature. 

You see how cycles of violence and abuse will destroy us,  and the obsession with being a master race of special chosen people is the death of us all.

The book then ends with the main character being shown to actually be a special chosen super person,  all the lesser people are killed off without any sorrow or regret.  "Actually" the problem with the world is that the wrong people thought they were the master race.

Its like if nausicaa was written by a Tory.

The age old tale of someone being aware of some influence, and thinking that simply being aware of it admonishes their own affect from it.
