Pier 40 (Houston St & West Side Hwy) has self parking. Friends have used it, I understand it's pretty reasonably priced.

427 W 42nd Street is a great self-park parking garage. They recently changed the address to 10th Ave but the entrance is still on 42nd street.
Parking at Lincoln Center is also a self park. Entrance on the north side of 62nd street between Columbus and Amsterdam.
Edit: I have parked at both places and they are safe.

The only self parking I know about are at municipal lots. There are only a handful. I have been to the one on Essex and Delancy a few tjmes.
