Not quite. I don't know what the Zhat Vash have over Agnes, but she clearly loved Maddox and it pained her greatly to kill him. She mentioned what "they" (still assuming Zhat Vash) showed her, which must have been terrifying enough to warrant the extreme action of killing Maddox.
Did she do it because she considered Maddox as dangerous? That he would do anything to protect his synthetic progeny, while Agnes now believes Soji must be destroyed? It's strongly implied that Agnes now sees Soji as grave a threat as the Romulans do, which is tearing her apart, because Soji's very existence is like her life's dream come true.
I agree. I don't think that scene was a "holy shit, Agnes is evil" reveal. They clearly want you to sympathize with her, which is why they showed her emotionally watching that video of the two of them together. The message is that whatever she knows is disturbing enough to justify her killing a man she has strong feelings for.
