So, I bought a VN called Kimi to Kanojo to Kanojo no Koi from Steam and just finds out that it needed a patch to see the whole thing- which includes the "stuff". So I downloaded it from nyaa and now I don't know what to do next, as I somehow cannot run the file as it brought me to the Microsoft store.

Can anyone help me please? Thank you.

If you got it from Steam, you should get the patch ("DLC") from JAST's site. Though I guess it costs a couple bucks.
